Wireless box versus Harmony
I just had the wireless DirecTV for installed. My Bose system now will only respond to the DirecTV remote and not to my Harmony remote. This is only an issue when DirecTV is on. When the Smart TV is on, XBox or BluRay player is on, there are no issues.
Either the DirecTV wireless single is interfering with the Harmony system or something was set up in the installation that cancels all signals other than the DirecTV remote.

If you just changed DTV hardware, most likely you have a system where DTV is being controlled by RF, not by IR.
Your harmony system only does IR remote control, and your DTV system is set to be controlled by RF.
I had this issue, and found that my Gemini and Genie Mini can still be controlled by IR, but a number of the IR "commands" are different.
I used the IR learning function to program my SofaBaton, similar to the Harmony (which I was using prior), but it takes some tricks, since the Gemini routinely changes to RF on it's own, and I had to force the remote back to IR mode to "learn" from it.

The tech had to program the DTV remote to your Bose system unknown why that would effect the Harmony but you may need to reset the DTV remote to factory settings to stop it from controlling the Bose system.

The issue with the remote happened immediately after install. About two weeks The issue with the box resetting or connecting to the main box happens too often throughout the day.

That is not the issue. When I do not have DirecTV on, I can control my Bose system with my Harmony. The Harmony is not the issue. The wireless DirecTV is. When it is on, only the DirecTV remote will control the volume only and not let the Harmony to control it unless I shut off the DirecTV.

This is very strange as the mini doesn't turn off it goes into standby but it is still connected to the WVB.

Does the Harmony remote use a little IR emitter that's stuck to the front of the wireless Genie client? If so maybe it's stuck too close to the on light on the wireless genie? Or maybe try covering the light on the wireless Genie client with some black tape in case it is interfering.

It is recommended to update the firmware on your Bose speaker and ensure that it is up-to-date to enable the "IR learning" feature. This should help the speaker to still respond to the IR Harmony remote while it is paired to the DIRECTV remote. Kiarha, DIRECTV Community Specialist
