You don't need to enter the first "1" for the RC66.

I’m unsure about manually programming the remote. When do I hold the mute and enter buttons? When I go to settings and click program remote, I don’t have the ability to manually enter codes or hold buttons. I feel like an (Edited per community guidelines). I don’t understand when or to do this 

You press and hold the mute/enter buttons to start the manual programing, you don't use the menu.
